I’ve noticed that after reading all the feeds and closing the app, the last message I read reappears in the “All Unread” folder when I launch the app again. Shouldn’t it actually be in the “Today” folder?

NetNewsWire restores the app to whatever state it was in when you closed it. So if you had selected an article in All Unread, it would reopen All Unread and select that article.
